If you mean post a comment with a link to the doujin from the cover image, I don't think it would be against any rules or policies I'm aware of. (Anyone correct me if I'm wrong)
It's also not something danbooru was built for, but it's probably preferable to uploading the entire doujin. Also, as with anything else the cover images would have to stand on their own as images, or they'd face dropping off the mod queue / getting flagged.
If this is something we want to endorse as a community, perhaps a tag should be made for it a la commentary, which sets the precedent for tagging comments.
How about uploading doujins as a .rar in the cover image? The problem with posting a link is that it inevitably goes dead after a few months (and then idiots incapable of using Google start begging for a new link).

That goes against the danbooru policy that we're not for hosting doujin, though.
I was under the impression that uploading entire doujins is discouraged mainly because the site is more geared towards single images and that posting a bunch of manga pages clutters up search results. Uploading a doujin as a .rar hidden in the cover image seems like an okay compromise to me.

This was brought up a long time ago as an alternative. I remember it was shot down, though I don't remember the details.
At any rate, leaving a link in the comments is of course allowed.

The two pools you provided are actually posted online, like web comics, not exactly doujins. I don't know how they're regarded per say, though.

They're still the same thing though, the only difference is that they were posted online instead of being printed first and scanned and uploaded later.
I'm not saying stuff like that don't belong here (although there are many who'd like less Touhou on Danbooru) but it seems that since they're allowed, the rules regarding manga and doujin uploads should be less strict.

As long as the links are not money links, I personally don't see the problem. In fact I think it should be done as often as possible.

This is an awful idea. You would be forcing someone to download several extra megabytes, suck up site bandwidth, etc, etc.
A mediafire link or whatever would be just fine and encouraged.
As observed above, money links should be bannable.
