While in other story against Koishi she even managed to destroy something shapeless like her own sub-consciousness
Ah, when that someone (he) "killed" poison right? Also believe in the alternate reality, someone (she) "killed" a sickness as well. Flandre has just ascended to a new level of awe-tastic awesomeness.
You know, this shouldn't work. She'd have to kill each bacteria one by one. It only affects actual physical existences, unlike the Shikis who can literally kill concepts.

To be fair her ability isn't stated to have a distinct endpoint. I'm pretty sure "disease" could count as part of "anything and everything". In fact any noun at all could count as part of "everything". What's to say she couldn't destroy "gravity"? Or "immortality"?
Or destroy the "destruction" of an object, thereby fixing things?
It's been stated her ability is strictly a destructive force. You can't fix a broken window with a hammer
