Eh, she doesn't hold it against him, from what I recall, so any awkwardness would really only be on his part. And would rapidly be overcome by the onslaught of Iksander's egging on and encouragement.

Not true. Even though Perseus was manipulated/egged on by the Gods into going after her, she hates his guts and considers him a worthless coward who was spoon-fed his victory against her (she was Perseus' first big fight and he was terrified out of his damn mind despite the fact that Athena gave him five Noble Phantasms to fight her with, all of them tailor-made for killing her). She even goes so far as to describe him as "a successful Matou Shinji"!
That said, while his victory against her was indeed the result of a stacked deck, he did become a genuinely brave and noble hero on his own afterwards. He probably feels very apologetic about the whole thing and I imagine he'd even get down on his hands and knees and beg her for forgiveness (his Fate/Prototype incarnation is very humble). Iskander would ensure Medusa doesn't take advantage and the whole thing would eventually resolve itself peacefully.
