Is that some sort of in-joke that can be found anywhere specifically? Don't get me wrong, it's funny as hell but it's still got that killjoy 'I don't get it' factor.

It's just a recurring theme in Vocaloid fandom that Kaito is the buttmonkey of the cast. I think it comes from being male around a cast of mostly females (Len gets a bit of it too, though perhaps not as much because of the connection with his sister).

I see. I had noticed a number of works with him acting perverted and thought it was some kind of official or otherwise just really widely know joke about him 'being' a pervert. But looking at it now that's probably BECAUSE of his role as the only solo male. Or one of few.
To the best of my (limited) knowledge, the only things that are official about any of the Vocaloids are the voice data and the character design (and some of them, like Yowane Haku and Akita Neru, don't even have that). All characterization is fan-made, more so even than Touhou, so any patterns we might see are given to them because one fan or circle's characterization was popular enough to be copied.
I've seen "Kaito as pervert" a lot as well, and I expect you're right about that being because he's one of the few males, and the only one who can perv on all of the girls without things getting all incesty (which, of course, doesn't stop some particularly warped fans from shipping Len/Rin anyway).
