Didn't that library in snowdin say something about monsters being very resilient against magic and it's just physical attacks that mess them up? There's also that whole "you need malice behind the attack to hurt monsters" shtick happening in the game.
Between that and the fact Flandre is never actually malicious, just playfully overpowered, her danmaku would be more like a neverending torrent of noogies and wedgies to undertale monsters.

Danmaku is by it's design non-lethal, her power however does not have the limitations that you speak of.
But her abilities are by nature (sort of) magical. So we don't know how resistant the monsters would be to them.
Why not just ask Toby about it? I am sure he would love to answer your question. ;)
Because it's not my question? I am pretty sure her power doesn't qualify as magic and even if it did, being resistant to being destroy doesn't seem like it'd help much, partly destroy is still to destroyed for most to live. I suppose my opinion on the matter doesn't really matter all that much.
Touhou vampires are also known for being immensely physically strong, and Flandre has a bad temper (like most children). I'm not putting money on the flower.
