Honestly, at this point, I'm convinced that the fundamental problem is that Hiryuu is straight. (I'm pretty sure it's possible for shipgirls to be straight...)
Maybe, possibly, she can be goaded into saying that she "loves" her sister/cousin ship, but she violently rejects anything more than holding hands. She only agreed to going out because she felt happy that she was wanted/would feel sad if Souryuu left, but that's not necessarily a ROMANTIC feeling, and you could feel that about platonic friends, as well.
Plus, if you look at the Zero chapter, she was immediately trying to latch onto her One True Love, Tamonmaru, and was dejected she was stuck with Souryuu, instead.
I'm going to disagree with you there. My perception is that Hiryuu is very unsure of herself, and isn't communicating this properly to Souryuu.

She was content with the relationship they had before, and almost certainly never considered that relationship becoming romantic. In fact, I would go so far as to say she never really thought about "love" at all. It's not important to everyone, and so she felt panicked when she suddenly had to make a decision about it. Basically, she's just now thinking about things that have been on Souryuu's mind for years. Souryuu doesn't really grasp the fact that Hiryuu is romantically immature, and Hiryuu in turn doesn't understand Souryuu's feelings or the thought that's gone into them. As for Tamonmaru, I would say that in this story, she doesn't love him so much as idolize him. She mentioned him to Shoukaku because it was the closest thing to "love" she's experienced. The same applies to her response to Souryuu's confession. And in Zero, well... she's a child. I would compare it to a child rejecting a daycare minder because "She's not my mom!" And Souryuu saying "Don't be sad, because Hiryuu has me as a substitute," was just making it worse.
To conclude all of that, I think the best solution is time, patience, and good communication. Maybe Hiryuu doesn't "love" Souryuu right now, and maybe she never would. But she hasn't reached a decision yet.
