Fairies are symbols of life, which is what lunarians try to stay away from. That's mostly symbolic tho, as non-purified fairies aren't really dangerous to them in short times. The Watatsuki had no problems on staying on earth for a while for example.
Besides, you could say everything on earth freak the moon people out. Youkai as a whole excluding ghosts are literally made out of impurity, which is why they weren't able to see the mech. spider, and apparently they wouldn't be able to see Junko as well.
