In all fairness, Illya isn't actually a child; she only acts that way due to her emotional immaturity and to exploit her appearance by getting others to think of her as "just a child". In reality she's older than Shirou, Sakura or Rin (at least 18), and with Gilgamesh's super-human perceptiveness he'd likely know that. Another important factor to consider is she's the Lesser Grail, and thus doomed to die anyway on top of him needing her death to further his own plans (doesn't excuse him literally torturing her though).
A better example would be Gilgamesh's relationship with Teene Cherke, his Master in Fate/Strange Fake. She is a young girl and he's fairly kind towards her (kind of like how a noble who actually believes in noblesse oblige would act with a competent child servant), even occasionally throwing a gift or two her way while doing his own thing. Though, again, to be fair, Teene is very good at sucking up to him. She fully understands she has no real control over him, and the best she can do is plead for his assistance regarding the Holy Grail War, and pray he's in a benevolent mood (it helps that Enkidu was summoned in that war, so Gilgamesh is feeling pretty generous by his standards).

To be fair, he was in his "Humanity sucks and need to repent" mood when that happened. He was pretty kind to Nursery Rhyme and Alice during Fate/Extra CCC. In his own way.

During that time Gil was tainted by the pollution in the grail, so all his *quirks* were enhanced as well as the darker sides of his personality.
Normal Gil would *NEVER* do that. those children would have been his subjects, and he'd never harm his subjects.

Or they never actually played Hollow Ataraxia, and only knows Gil's character by his anime incarnation, where he's primarily in the "asshole antagonist" role.

Also, you should know the score by now. Anime is "Easier" to watch than it is to read manga or visual novels. Especially light novels. Anime adaptions will never have the same level of background detailing as their original counterparts because time is always an issue. Even hard to do that when you have a 60 hour VN or a 13 volume(and probably still in continuation) light novel that is all of a sudden being condensed into only 13 episodes.
There are countless points of information in all the VNs that show Gil isn't that bad a guy but untill any of those things get a more mainstream adaption, it will go largely un-noticed.
