I do it all the time. It doesn't really have to do with covering your crotch, instead it's an aversion to leaving your legs dangling. Thus you prop them up, sit on them, cross them, or hug them whenever you're stationary for long periods.

Depends on whether you wear boxers or briefs. If you wear briefs, then crossing your legs like this is simple and no problem. If you wear boxers, it's a bit more difficult.
Either way Shinji is one of those people who could use some medical treatment and/or medication to make me more manly. He's not really feminine in nature or appearence (not to me anyway) but outside of the EVA he's a pushover who's occasionally nuts.

I think Sadamoto said that they kind of made him ambiguous or soft/femmenine looking to highlight Shinji's atypical nature...but if you're suggesting that irl Shinji could have some sort of hormone or intersex disorder I guess that might be right... he does look a bit klinefelter like... but it's just a show so the explanation probably comes down to them making him girly looking because it fit their design, and because having something that looks vulnerable go nuts just has more impact.
The only reason shinji seems "girly" and out of place for it is because of double-standards. Shinji, Asuka, and Rei are gender-swaps of the typical giant robot character archetypes. Shinji's the insecure conflict-hating female character, Asuka's the hot-blooded male character, and Rei is the stoic male character. Asuka and Rei are just as "manly" as Shinji is "girly".
