They did, yes. The Tricolour (and the 14th of July as national day) are symbols of the Revolution. While it's totally in character for her to not hold a grudge about the whole thing, it still feels weird to put her up as celebration for what's basically Death to Royalty Day.
I think it was more about how she was executed for the sake of the French Revolution. Like most Monarchs and nobles during times of revolution, the written history is unkind to her, even if the truth of the matter is that she isn't as much of a monster as she's written to be.

Well, ingame, she was pretty chill about it. She was happy as long as her people were happy so she would gladly celebrate it. Although, thinking about it, it would be like having King George iii celebrating July 4th. But Fate Marie is chill as fuck, so.....*shrugs* Vive La France, my homies.
