Blonde Enterprise is more of an Enterprise, than Enterprise. The fanbase seems agree and think Bismark is the leader to her nation, that Enterprise is not.
The developers are at fault for this.

Navy of country =/= Country.

That being said, from what I have seen of her Enterprise is very much portrayed as a "lone wolf"/"does not like fighting" type. She's a flagship, that much is certain. But from what I know of WWII (which isn't anywhere near as much as other members on here, I'll be the first to admit), she did not have the same in-fleet status that the Bismarck and the Yamato had. Those were floating symbols more than anything else (neither has a good combat record to my knowledge, either).

Strictly speaking, the Eagle Union doesn't really seem to have a defined "Leader" apart from the Commander anyway. There's Bunker Hill, who has faction buffs, but I've not really seen her depicted as a fleet leader the way Elizabeth, Nagato (passed title to Yamato), and Bismarck (sunk) have been. The Queen Elizabeth is at least seen as the leader of the HMS, Bismarck was indisputably the one calling the shots in the Iron Blood Navy, and Nagato lead the Sakura Fleet. But the Union does not really seem to have a fleet leader... possibly because we are meant to be that leader. We're the ones clearing the "worlds" which are based on the Pacific campaign, as indicated in Akagi's questline, so it would seem that position falls to us.

Considering that all the other faction "leaders" have been large battleships, perhaps they will save the role of "Fleet Commander" for the Iowa, perhaps.

I thought her mentions of the "chancellor" were referring to her namesake, Otto von Bismarck. I do think she's not limited to commanding ships, since her opening speech in the event also mentions marching and conquering land, which would be strange if she was only addressing the navy.

In any case, I'm not sure about the distinction between the navy and the country. They seem pretty tightly related in the game universe, considering one of the nations is even called "Royal Navy". It is said that Prussia was not a country with an army, but an army with a country. It seems the factions in the game are instead navies with a country.
