Well the last few pages clarified (sort of retconned?) it as an engagement, an unofficial/ provisional one at that (as Kurobukki pointed out that the engagement ring supplied in-game is a 700-yen item that doesn't really hold much meaning and in truth acts as a powerup, so Idomiral claimed he'd get Graf a "brand new extra-special one" to make it official). Also they proposed in Summer 2016, before Warspite's arrival, so that's 5 years.

The beansprouts are the result of that. Remember the aftermath of the last time Rear Admiral Asshole was around? His salary got suspended in lieu of repairs and punishment for the behavior of his shipgirls, and he could only afford beansprouts and rice to eat.

You're right, the Shipgirl branch uses the old IJN rank, in the previous arc Pinchy was a Vice-Admiral (Kaigun-chūjō) and Idomiral a Commander (Kaigun-chūsa) which set them 3 ranks apart. Now with Pinchy's demotion to Rear-Admiral (Kaigun-shōshō) and Idomiral's upcoming promotion to Captain (Kaigun-daisa) they'll be only 1 rank apart, with Pincchy still above Idomiral. You can check the wikipedia page on IJN ranks and use their collar tabs as a point of reference to help you . But all of this is on paper, because Pinchy was guilty of treason and his new rank is just to keep appearances, since he's now used as a double agent to spy on the Abyssals. In reality he doesn't have any power anymore, that's why Kurobuki can manhandle him: officially she's his Secretary Ship, but as Bismark noted in a previous page, she's actually her handler keeping an eye on him.
Interestingly, in Idomiral's dream flashback of the beginning of the war seen in post #4325732, Pinchy had a JMSDF rank insignia (of Captain), which means that either the Shipgirl branch of the Japanese Navy switched back to IJN ranks, or that the entire JMSDF made the switch.

If Idomiral's father truly is the Secretary (I don't know the rank equivalent, is it higher than Pinchy's previous Vice Admiral rank?) then I can understand Idomiral not wanting to talk about/ dodging the subject.

I think it's Secretary as in "Secretary of Defense", aka one of the most important ministers of the government of Japan. Although in Japan it's not a Secretary, but a Minister of Defense, it depends if the "Secretary" isn't an error in translation, maybe it's the Private Secretary of the Minister of Defense, but in any case, that person is way above Pinchy and Idomiral's rank.
Secretary (長官) as in government secretary (of something); assuming he isn't the chief cabinet secretary, it probably means they made a position for dealing with shipgirl affairs that Idomiral's dad currently holds.
The JSDF is under the Minister (大臣) of Defence, not the Secretary of, while the IJN were similarly under the Minister of the Navy - although there was a Naval General Affairs Secretary, so that's also a possibility if we're assuming that they also resurrected the IJN admin structure along with the ranks - meaning that his dad could be the top administrator in the navy, basically.
