1: Emitter meltdown. Beam sabers are tuned to produce constant stream of plasma within enclosing electromagnetic field. Overloading that output to use as mega particle gun can't be good for the beam emitters.
2: Battery life. How much charge it can output at once before the battery ran out? Will it still be usable as melee weapons, or will it sputter and die, leaving you open?

Counterpoints:
1. A military use piece of equipment should have WAY more durability than that, the ZZ gundam, (although it frequently did not use the G-Fortress mode) was fully capable of using it's mega beam sabers as beam cannons with little effect on the beam emitter after transforming back into mobile-suit mode. As was its predecessor the Zeta Gundam, although the Zeta gundam as well used it's beam rifle as it's primary attack during waverider mode rather than it's beam sabers. 2. Second, battery life becomes less of a problem when the beam saber is connected to the mobile suit, feeding on power directly from the reactor such as on the Gm_sniper_custom, which mounted a beam saber on the wrist. I hear you saying "Then just use your beam rifle!" and to that I say, I can't use my beam rifle as I have been disarmed.
In conclusion using the beam saber as a beam gun, is a desperation move, when you have no options left, and your head mounted vulcans, for many EF mobile suits, aren't going to cut it in your current situation. Using the beam saber as a beam gun primarily is a stupid idea. There is also the special case of the Zeta Gundam's mega launcher and regular beam rifle, could both produce beam sabers from their barrel, improving their usability in close combat. Beam weapons being able to double as both close combat beam sabers and as beam guns is not a uncommon utility in Universal Century mobile suits, at least on the EF side, I have no idea about Zeon, Axis Zeon, Neo-Neo-Zeon, or Neo Neo Neo-Fancy Clothes Zeon.

How about the other way round? In Unicorn, some of the ReZEL's beam rifle is capable of emitting a blade shape beam from the barrel to act as a bayonet. Couldn't remember which scene, but I believe it was one of the fights against Banshee.

IIRC it was during Full Frontal's first attack on the Nahel Argama. The ReZEL Commander was trying to hold back the Sinanju while giving orders to Riddhe.

Then again I don't exactly remember Gundam for having a retrospect of realism though. But then again, in the hands of a excellent pilot that thing can be dangerous and might be good only for long range support (?)
