I'll be the first to admit that it makes little sense to ask someone to "make the white eyes" or the black ones, but it seems to be exactly what's going on. (Going with "the pupil+iris" and "the white of the eyes" as per dictionaries would have made even less sense.)
I guess in the world of Genshiken those are not simply graphic effects, but characters are actually aware of their eyes changing shape and color? ¯\_( ´ゝ`)_/¯
