You are right. It is perverted in origin and frankly, until Fairy Tail it is a trope that only meant the ones doing it offer themselves to sexual abuses. But as anything in a culture or language the trope itself now has a lot of different meaning too. Nowadays, it is accepted as an even more extreme level of apology compared to dogeza.
Your problem is that the trope depicts a character naked while on their knees and that is something normal humans don't do normally. But you miss the part where the nakedness is not actually depicted. There fore this is a depiction of extreme and ridiculous apology in the first place.
