Reason we know that they were always the same person is that the childen Radagon sired were demigods from the get go. On top of that Ranni was an Empyrean and from what we have seen only Marika seems to be capable of having Empyrean children.

The text here is unusually ambiguous. Radagon has yet to become her, yet he was already her other half. If you ask me, its most likely another translation issue.
As for Rennala's children being demigods as well, keep in mind that Godfrey was also originally a non-demigod, but through getting married to Marika, he gained the status of one. This confirms that becoming a demigod is not only possible by being a child of a god, and that another way to become one is to be granted that title/power by a god. As well, while Ranni is indeed an Empyrean, its actually unconfirmed as to whether or not she is half-numen, and its that connection in particular which will confirm her blood relation to Marika.
