She (Seija) plotted to overthrow Gensokyo and turn the concept of "the weak are meat the strong do eat" upside-down, and even went so far as to tell Shinmyoumaru a false history regarding this whole "tools have no freedom whatsoever" stuff.
The stage 5 boss is in fact the true villain here.

Other than the fact that Raiko is the one that wants freedom for tools, so Seija and Sukuna only want to rebel for the weak Youkai, you got it right.

Raiko is more about keeping her form independent from the mallet since she does want to continue "living" and is willing to show more tsukomigami how to do the same.
