For OG Arthur, there were lore reasons in that she was born a girl but the stipulation of the sword in the stone made it so that she became the "king" and ergo, a boy. Despite still being a girl. It's weird but it kinda works?
I have no idea how it works for all the other characters.

Because in fate stay night, they actually cared about the lore and took the "a female cannot become a knight let alone a king" very serious so Saber had to constantly hide her own gender (very few people know the truth). (that's why you never saw any female knight in saber's flashbacks or mention of it)
While in FGO they kinda "just forgot" for the sake of having more servants and waifu's. (it's the flair of whatever artist is designing the servant and interpretation)

I always found it hilarious how seriously they apparently took it, yet saver worr a frilly ball gown with a cleavage window lol
Probably if we're seriously honest, the Artoria and most of the Round knight in the said fate world IS the alternate universe rather than the actual universe of the original king Arthur legends. I'm convinced that the real universe is actually the Prototype world, which makes sense since that was the original concept that Nasu wanted to go with. It also makes sense when talked about how that was the only other world where they did mention the idea of Root, connection to the earth/world itself and all that magic hocus pocus. And Gilgamesh was actually an Archer.
So Artoria being a girl, most of the knights being females, it is more of a whatif universe similar to what was talked about in Fate/Extella where Archimedes spoke of different timelines and universes that spreads out like branches before getting clipped. This is not a spoiler since its literally part of the beginning of the story for Altera. It's just that we are focusing more on the alternative universe than the real universe, similar to how FGO is.

To be honest , the real Arthur story is the actual legends and fairy tales we have. Even Prototype is Fate's world of it ,Nasu's version but it is much more accurate yea . If we also talk actual history Arthur , then he is nothing like the fairy tales ofc , there is no actual Camelot , no kights of the round table and he was a Roman at origin but ofc that would be boring in a world like Fate. The fantasy version is much more interesting .
Also most of the kinghts aren't females at all , only Gareth and Mordred .
