Miko's original plan to be resurrected was foiled by Buddhist monks who placed seals to keep her locked up.
In time, her mausoleum faded from history and ended up in Gensokyo; seeing as there were no Buddhist temples in Gensokyo, Miko thought she could take her time with the resurrection.
Then Hijiri showed up and plopped her temple right on top of Miko's mausoleum, which started threatening everything again. I guess the reason Miko choose now to resurrect was because she was afraid that Hijiri would seal her away again.
Although a lot of things seems to indicate Hijiri had no idea that Miko was there, and this was all coincidence.
It's like Hijiri was walking along, then decided to sit down; right on top of Miko. It's not like she had any ill intent, she just sat down and both literally and figuratively threatened Miko.

I'm quite sure, according to the ending of Undefined Fantastic Object, that it's Suwako who chose the site for the Myouren Temple to be built. I don''t know if Byakuren became aware where she was sitting later, but it's Suwako who definitely despises Miko and her underlings. Probably because, as Suwako was also a ruler once, she couldn't forgive Miko who deceived her people.

that seems to show that Byakuren does know that Miko is right below her, or maybe it's as Lick King has said, Suwako chose the place and possibly told Byakuren to keep watch on it(?)

Technically almost everything that's happened from MoF on is caused either directly or indirectly by them. MoF and SA happen because of them, UFO and even Sanae's scenario in Soku happen because of SA. Chances are, if the Myouren crew hadn't been unsealed, TD might have been about Miko being resurrected and threatening youkai, followed by an incident resolution/tea-partying, and that would have been that.

this. actually having the overall sweeping story woven into everything since MoF has made things really interesting IMO, there's been a huge shift in the balance of power and we're just waiting with bated breath to see what will fall next
