Tags can't contain commas at all, for technical reasons, so aliases shouldn't have commas either.
Yes, they should be removed. They don't technically hurt anything, but alias names are meant to follow the same rules as tag names.
Commas aren't allowed in tags because they're unwisely used to separate tag lists in certain places in the API. So allowing commas in tags could be done, but it would be a minor breaking to the API.
